Flash doesn't play nicely all the time with fancy interactions like SlideDeck and the like, luckily there's an easy fix. Just add the the wmode="opaque" parameter to your embed code. For example, with a YouTube video embed code, this will change the code from this:

<object width="480" height="385"><param name="movie" value="http://www.youtube.com/v/au3-hk-pXsM&hl=en_US&fs=1&"></param><param name="allowFullScreen" value="true"></param><param name="allowscriptaccess" value="always"></param><embed src="http://www.youtube.com/v/au3-hk-pXsM&hl=en_US&fs=1&" type="application/x-shockwave-flash" allowscriptaccess="always" allowfullscreen="true" width="480" height="385"></embed></object>

to this:

<object width="480" height="385"><param name="movie" value="http://www.youtube.com/v/au3-hk-pXsM&hl=en_US&fs=1&"></param><param name="allowFullScreen" value="true"></param><param name="allowscriptaccess" value="always"></param><param name="wmode" value="opaque"></param><embed src="http://www.youtube.com/v/au3-hk-pXsM&hl=en_US&fs=1&" type="application/x-shockwave-flash" allowscriptaccess="always" allowfullscreen="true" width="480" height="385" wmode="opaque"></embed></object>

Take note of the addition of the <param name="wmode" value="opaque"></param> tag inside the <object> tag and the wmode="opaque" attribute on the <embed> tag.
